چکیده

The performance of DIA methods was influenced by the number of DIA windows, the scan resolution, the gradient length and the sampling of the chromatographic peaks. Additionally, the MS1 scan of the DIA method had an important influence on the performance. To optimize quantification on MS1, we evaluated the following conditions. We established a comprehensive spectral library by measuring triplicates on six high pressure reverse phase fractions of Hela and HEK digestion sample. In total, 18 DDA runs are acquired, which results in > 135,000 peptide precursors, > 94,000 peptides, and >7200 protein groups in the spectral library (Table 1). This spectral library is then applied for the DIA data analysis. Figure 1. Data Independent Experiments Design

Parallel Reaction Monitoring: A Targeted Experiment Performed Using High Resolution and High Mass Accuracy Mass Spectrometry

The parallel reaction monitoring (PRM) assay has emerged as an alternative method of targeted quantification. The PRM assay is performed in a high resolution and high mass accuracy mode on a mass spectrometer. This review presents the features that make PRM a highly specific and selective method for targeted quantification using quadrupole-Orbitrap hybrid instruments. In addition, this review d...

Development of a GC/Quadrupole-Orbitrap Mass Spectrometer, Part I: Design and Characterization

Identification of unknown compounds is of critical importance in GC/MS applications (metabolomics, environmental toxin identification, sports doping, petroleomics, and biofuel analysis, among many others) and remains a technological challenge. Derivation of elemental composition is the first step to determining the identity of an unknown compound by MS, for which high accuracy mass and isotopom...

D- and L-amino acids in Antarctic lakes: assessment of a very sensitive HPLC-MS method.

Amino acids represent a fraction of organic matter in marine and freshwater ecosystems, and a source of carbon, nitrogen and energy. L-Amino acids are the most common enantiomers in nature because these chiral forms are used during the biosynthesis of proteins and peptide. To the contrary, the occurrence of D-amino acids is usually linked to the presence of bacteria. We investigated the distrib...

The Orbitrap: a new mass spectrometer.

Research areas such as proteomics and metabolomics are driving the demand for mass spectrometers that have high performance but modest power requirements, size, and cost. This paper describes such an instrument, the Orbitrap, based on a new type of mass analyzer invented by Makarov. The Orbitrap operates by radially trapping ions about a central spindle electrode. An outer barrel-like electrode...

Collision-induced dissociation pathways of yeast sphingolipids and their molecular profiling in total lipid extracts: a study by quadrupole TOF and linear ion trap-orbitrap mass spectrometry.

The yeast Saccharomyces cerevisiae synthesizes three classes of sphingolipids: inositolphosphoceramides (IPCs), mannosyl-inositolphosphoceramides (MIPCs), and mannosyl-diinositolphosphoceramides (M(IP)2C). Tandem mass spectrometry of their molecular anions on a hybrid quadrupole time-of-flight (QqTOF) instrument produced fragments of inositol-containing head groups, which were specific for each...
